Intake manifold broken?

I have a 2007 E350 with 89K miles on it. I had to replace the Manifold Intake for about 2K but I see that the car is not as responsive anymore and the fuel mileage has gone down drastically.
Is it the norm? Does this require any tuning or should I expect it to improve over time. I have not called my Indy Mechanic yet. After the diagnosis, I drove the car for about 5K miles without
any performance issues. The performance has degraded after the replacement(from 24mpg to 20mpg). Any suggestions/feedback are appreciated
Also, my VIN number is WDBUF56XX7B082933. Can you check if this one is out of the problem range?

WDBUF56XX7B082933 has M272 # 518194, so it's beyond the balance shaft problem range. You may need to synchronize the drive-by-wire throttle system:
1. Make sure everything in the car is turned off and closed.
2. Turn the key to position 2 so all the dash lights are illuminated.
3. Press the accelerator fully to the floor, depressing the "kick-down" button.
4. Hold he pedal for 5 seconds and continue to hold it down.
5. Turn the ignition switch back one click to position 1.
6. Release the accelerator pedal, but leave the key in position 1.
7. Sit quietly and wait for about two minutes - do NOT open or turn anything on.
8. Listen for a "click" or "ping" noise form the dash.
9. Start the engine and drive the car for at least five minutes.

2006 CLK350
Okay guys, I can't find this anywhere! On that diagram of the intake manifold 12/3 and 12/4 are broken for me. I can't find those parts anywhere! I even bought a repair kit that came with the actuator and the lever, but the "caps" that rotate I cannot find. Please help! It broke with 113,000 miles on it.

Oracle. These damn dealers make me sick. I can post the entire operation of the variable intake system if you need it but I'm going to stick to two diagrams for now so as not to complicate issues. If they can't fix/replace the broken swirl flap rod find someone that is competent & can. This is typical dealer. The next thing they will want to do is replace the engine because it needs spark plugs.

IntKe manifold fix with epoxy
I have done my homework. All you confirm is that some dealers are nothing but parts exchangers. I've seen good dealers around the world fabricate the plastic links in aluminum as one offs at a fraction of the cost of a new manifold. They can also be neatly repaired with epoxy.

Possible new intake issues ?!
im replace the old intake with the new .and my issue was the self tapping bolts .the new intake had threads in them already ?? And to of the throttle bolt holes went all the way through..should I get another intake manifold ..or will this be ok ? Ty
