Battery protection convenience function temp unavailable
I get this message when I drive my car after about 15 minutes or so. It goes and comes periodically. If I stop the car and restart the car, the message goes away for a few minutes again. I replaced the altenator about 20k ago. What could it be

Is that exactly what the message says? Or something different?
If the warning that comes on says, "Low Battery Convenience Functions Temporarily Unavailable", that typically means your main battery is weak and/or needs charge by your alternator. Typically, this occurs when the weather gets colder (I am no mechanic, don't know why that's the case).
On my previous 06, I had this warning come up during winter months, especially if the car say for more than a day without driving; it was never an issue during the summer/warmer months. I replaced my main battery with a lighter one. Luckily, I haven't had this issue on my current 06.

Might want to baseline your vehicle with new front/rear batteries if they are the same ones from 5 or so years.

I'm afraid the previous poster is mistaken. The convenience functions unavailable message means the voltage of the main battery in the trunk is low. The car is shutting down power hungry accessories (heated seats, heater blower fan) to focus on charging the battery.
I would be concerned if it comes and goes while driving. If the battery is a bit low from the car sitting all week, I would expect it to come on soon after start, and the go away and stay off.
So, was that alternator new, used, or rebuilt? How old is the main battery in the trunk?

^ Yes, I mixed the aux and main battery up. The aux batt is for your SBC unti only; the main rear batt controls the conv. functions.

The altenator came from the dealer but I think it was a reman. Yes it does come on while driving then it will go off while driving or if I stop and get out it will reset

i'm getting this as well in the cold winter time. It's only in the morning upon first startup goes away in about 5-10 mintues of the car running, and does not come back till the next morning. Checked voltage and I'm seeing 14V when running, it does however drop to 13.9 with one seat heater running and 13.8 with both running. Is this normal, or could it point to a voltage regulator????

Cold weather starting, the battery itself is strained and takes longer to actually recharge to top charge in comparison to warm weather operation. Now add increased load as with the seat heaters and cold weather as well as short drives the battery may only be 75% charged at the best. It is normal to see battery issues in the cold, In colder areas this is common knowledge.

Could be BCM aka Battery Control Module, or voltage regulator, or F32 fusebox, or bad grounding
I created a video for removing the voltage regulator on W219 chassis, it should be applicable to W211 as well
